I have been trying to figure out how to edit my "IE Favorites" toolbar, the one KM asks if one wishes to use. When I click yes, and restart KM, the toolbar appears, and all the links on it are from the "links" folder in my IE favourites. Howeber, editing that folder, even removing completely, has no effect on what shows up in KM. I currently have an empty links folder in my IE favourites, but the same old links still show up on the KM favourites toolbar, regardless of how many times I restart KM. How do I force KM to recognise changes in my IE favourites?

it should refresh the favorites every time k-meleon actually restarts, so the best bet is that it's not actually shutting down all the way between sessions... have you tried rebooting? that should work, even if you're using the loader...
