OK< with 6.0 my Favourite where in Alphanumeric order, but since I upgraded to 6.5 there where all over the show.
I then attempted to find out in what order and why they where in it.
It turns out, it is NOT the file date stamp that controls this, but rather the TIME the the URL file was PUT into the favourites folder!!!
So, I tried copying them to a..n.other drive, deleting all in the favourites folder, and moving them back again...
Alas, bloody Windows explorer doesn't move the files in a logical order, so they still are not in the correct Alphanumeric order.

OK, what I done was ftp the whole lot to one of my Linux boxes. FTP moves the sub-folders/files - files Alphanumerically! and then empty my favourites folder and FTP'ed them back again.
ALL SORTED
One gotcha though! If the shortcut URL file (the actual CONTENTS, not the shortcut) is toooooooo long, FTP will bomb out (max 256 Chars?)...
Hope that helps some of you that want to 'sort' this minor annoyance.
