I've noticed that the installer doesn't update the version string in the registry of my WindowsXP.

HKLM\SOFTWARE\Mozilla\K-Meleon
HKLM\SOFTWARE\mozilla.org\Mozilla

Is this an intended behavior?
Am I allowed to manually modify the registry key?

Updater not change any Windows Registry entrys because isn't needed, is danger and is untransparent to the user.

No clue about the gecko changes (sounds rather minimal from the version numbers), but the new commands list alone is already well worth it! Just this week I was looking for a current one :-)

All Gecko files were rebuild. Two Network Security Services files nssdbm3.dll & nssutil3.dll were added in/by the Seamonkey build process. And sqlite3.dll is added by the SeaMonkey build process, i do not know its exact function - my assuption this is needed by the Security Service files to access &/or parse data base files. Therefore I left all with the build.

a thread months ago that said some future version would not.
This current version is newer than what was out then.
aimfiend has uploaded what looks like every build of KMLite
and K-Ninja ever made. I would like to try it on all of them.

Yes it is, you can test this update with KMLite and K-Ninja, possibly it work in more recent versions of both. (I don't know in old versions)
Remember use in update:
K-Meleon 1.1.x => for K-Ninja
K-Meleon 1.5.x => for KMLite
