Today's update told me it was upgrading my old version, but wiped out all my bookmarks and set my preferences to default ( .
Is it supposed to be like this and is there any workaround?

Not sure, but suggestion to try something:
Click on Edit>Configuration>Macros, that will open an explorer window where KM is installed.
Now go one step higher into the parent folder.
Is there a file named "profile.ini" ? (singular, NOT profileS!)
If yes, rename it to hide it from KM (e.g. to profile_ini)
If not, create it. Make sure it doesn't have any hidden ending after ".ini"
Restart the browser...

you should have bookmarks-backup.html in your profile folder anyway.

In general such a behaviour isn't supposed and should be estimated like bug, but...
