With K-M 1.02 on WinXP SP2+ I tried to make changes to Prefs.js from Edit - Preferences - Configs.
First, I *added* a new line somewhere inbetween (in my case an additional gesture), closed the dialog and confirmed to save my changes ("Yes").
Next, I *modified* this line by opening Edit - Preferences - Configs - Prefs.js again and saved it again.
Now, here's the bug:
K-M didn't store the modified line, only, but it *added* the modified line right under the original one, so I had both afterwards.

With the new beta we have the problem with new prefs which aren't known by K-Meleon.
A turn-around is to create a js file where you put the unknown prefs you need. This js file must be in defaults\pref folder
After, within K-Meleon these prefs can be modified.
Don't know if its exactly the same problem and if will work with 1.0.2 but try it, it perhaps will fix your problem.
