I am not sure whether I completely understand Your problem. The Layers Settings are changed in Advanced Preferences a Submenu of Edit. But K-Meleon's default layers and windows settings are said to be similar to FFox. You could create a new profile and have a look whether Your current profile is damaged.

It looks like the problem comes from a part of the the Gecko Rendering Engine that recent test builds use. It seems to be a "feature" of chrome.dll that write manifest files and that K-Meleon will use because it helps to make installable extensions and localization easier :-( Well, so far I found on my machine the bug is connected with that.
